The remote desktop protocol supports a feature called RemoteFX which allows 3D accelerated graphics and audio over remote connections. App-V at a very high level is an application virtualization/sandboxing and streaming offering which requires a bit of administering to get working for each application plus all the dependent infrastructure setup to support it, plus I'm not sure it supports 3D rendering/GPU acceleration but since I have not really used it I can't be sure. When you remote control the desktop computer do you want to interact with the user that is logged on or just get remote access to do maintenance? Are you wanting to do both, remote in to the desktop computers and also do application publishing from a server using RDS? They are quite different in terms of technical requirements and licensing.
